The whirlpool is a type of research spot that you can find near the starting point at Reef (Day). Scanning it reveals that there is a Pokemon inside.

Throwing a Fluffruit at the center causes a Magikarp to jump out of the whirlpool. If you throw the fruit multiple times, the Magikarp will jump higher.

A Blastoise at Reef (Evening)

New Pokemon Snap - Reef (Evening) Blastoise
At Reef (Evening), you can find the same whirlpool near the starting point. Throw multiple Illumina Orbs at the center and a Blastoise will appear from the whirpool before blasting off.

Squirtle emerges if it gets sucked down to the whirlpool

If you threw Illumina Orbs after the Squirtle gets sucked down to the bottom of the whirlpool, it will emerge alongside Blastoise.

If you took the alternate route without throwing the Illumina Orbs at the whirlpool, the Squirtle will reappear near the area with the group of Lapras.
