Yesterday's War is a story-arc episode, a chain of cross-faction missions in Star Trek Online. The player participates in the Temporal Cold War, where the Temporal Accords powers defend the timeline against its undoing by genocidal Sphere Builders, radicalized Na'kuhl soldiers, opportunistic Vorgon criminals - and ultimately the Temporal Liberation Front.
The Iconian War is preceded by the episode "Iconian War" and followed by "Future Proof."

- "Temporal Ambassador"
- It's the year 2409 in the Yesterday's Enterprise timeline. Instead of returning to Narendra III in 2344 after their stint in 2366, the USS Enterprise (NCC-1701-C) arrived in the Azure Nebula and was promptly captured by the Tholian Assembly. In this world, everyone is a slave to either the Dominion or the Tholians. A captain from a visiting freighter - the alternate counterpart of the protagonist - teams up with Lieutenants Tasha Yar and Richard Castillo to liberate the Enterprise and return them to fulfill their destiny in the Battle of Narendra III. Slaves like T'nae join the effort, and the Enterprise-C fights it's way out of Tholian Base, until a Tarantula-class dreadnought threatens to beat them. Suddenly, the 29th century Wells-class timeship USS Pastak arrives, blows up the Tarantula, and escorts the Enterprise to its rendezvous with history. Captain Benjamin Walker beams the protagonist aboard, advising that this timeline is an aberration they're here to correct, and that the protagonist still has some very important events in the 25th century to take part in.
- "The Once and Future Agent"
- Timot Danlen, known only under the pseudonym "Agent Daniels", recruits the protagonist as a temporal agent.
- "The Core of the Matter"
- Daniels has uncovered unusual temporal activity at Galorndon Core in the 23rd century. Disguised as Romulan Tal Shiar of the Romulan Star Empire, the protagonist's crew foils an alliance between Chulak and 29th century Na'kuhl. The "Envoy" is trying to find partners across the timeline to damage the Federation. With their plan foiled, the Na'kuhl unleash Chulak's planet killer. Following its defeat, it crashes on Galorndon Core, rendering this world uninhabitable again.
- "Vorgon Conclusions"
- The Vorgon criminals Boratus and Ajur attempt to steal Kal Dano's Tox Uthat quantum phase inhibitor from Lirss Prime in the 27th century. Daniels takes the protagonist's ship there and rescues Dano while the ship battles the VSV Arbarel. Daniels gives Dano his timeship. Dano hides the Tox Uthat on 22nd century, pre-weather control Risa. The Vorgons attempt to capture Dano's timeship from Enterprise NX-01 in 2152 but are repelled by local Tholians, and track down the artifact to San Francisco in 2375, during the Raid on San Francisco. Ajur is killed, and Boratus joins the Envoy's alliance.
- "Terminal Expanse"
- Daniels leads a mission to the Kelvin timeline in 2260, to assist the USS Yorktown against the Sphere Builders and their Klingon Empire servitors in the reborn Delphic Expanse. Science Officer 0718 has transferred aboard the Yorktown after the USS Enterprise crew developed a means to disrupt the Tuterian spheres.
- "Survivor"
- Daniels and the Tholians race to solve the mystery behind temporal anomalies popping up in the Pictae system. Pictae is the site of an abandoned Tal Shiar prison. Accompanied by Sela - with terms to ease her imprisonment conditions - visit the world and find that the Enterprise-C crew lived and were brought here. Tasha Yar had been slated for execution, but was spared. She has only passed away recently - had Sela looked, she could have found and saved her mother. T'nae is the last survivor. She survived the Battle of Narendra III. As a survivor of the Yesterday's Enterprise timeline, she is an anomaly. One that the Tholians seek to purge. Their plans are foiled, and T'nae is rescued - to be reintegrated with Vice Admiral T'nae of this timeline.

- In the 23rd century, the Na'kuhl are handing Doomsday machines to hostile powers to attack the Federation border. Only Montgomery Scott's crack team of engineers and a 25th century task force stand between survival and total annihilation.
